Karin was last seen trying to break out of prison but she could meet up with Sasuke. The battle field seems to be huge as it took Konoha 11 (minus Naruto) a lot of chapters to reach Naruto.
However Sasuke seemed able to travel fast on the battlefield as he said to some Zetsu that he traveled through 2 cities.
If Karin was with Neji he could have survived by having Karin heal him but it looks like Kishimoto may plan on having Karin join Sasuke or later on join Naruto's side.

In the anime they show the sky in Tsukuyomi as being red but in the manga the background is black. If that cover was colored by Kishi or one of his artists then it looks like the sky may be Tsukuyomi.
