Well, to be fair I think Kojima really tried to make Raiden a more legitimate character in MGS4. And it seems to go well coming from the events of MGS2 (i.e., receiving the sword and becoming the ninja after Olga...)
In MGS2 he was a hated substitute that made the player want to play as Snake more, and in MGS3 plot-related referential jokes were being made about him. Now at least, maybe in MGS4 he can stand in equal footing with the other supporting characters.
