Gainax have already changed the color of the hair of some characters (Unzen, for example).
I wasn't ready for that color too.

Bakuman will have the third season. But both of them still continue just because it's a promotion of the original manga. And I don't think that Gainax anime could do any boost in the sales of Medaka's manga.
