I belive so maybe not true ... He did tell Naruto how to tackle Genjitsu by interupting your chakra flow . Can that not be an indication he has has a counter for MS . And secondly during Itachi/Kisame incident Jiraiya had the upper hand . And well Itachi is one of the strongest chracters in naruto .

Actually that's not entirely true. The Konoha council wanted Jiraiya to become the new Hokage because the council knew where he was at the time but they had no idea where Tsunade was. Essentially Jiraiya was closer to them than Tsunade and they were in a hurry to get things under control.
