Yes their relationship has changed and now Koyomi is the master.
She only calls him that sometimes, either when she speaking of him in the third person or if the situation demands it. Most of the time she uses omaesama お前さま, which is an archaic way of saying "you" politely. She used to use unu うぬ, which is pretty vulgar, when the relationship was reversed.
