He may get a medal, but I doubt any military worth its salt would ignore the fact that he shot a subordinate on a suspicion that it may help them.
Otherwise discipline would break down as people take the opportunity to get rid of people they hate because they were simply "testing for Valkyria abilities".
The game treated his actions appropriately in my opinion. Doesn't matter that Alicia was a Valkyria, he shot a fellow soldier. To the cells with him.
