In Yamato III the dimensional subs had to "surface" to warp (making them visable when they left warp before they could "submerge" again.)

One thing of note that might have been missed, the submarine was using propellers for thrust in dimentional space rather than its regular engines. This would suggest they have their wave motion engine on battery or something. In theory that means they can't stay down there forever. A newer model might improve on that though, as it is suggested this might be a one of a kind ship presently in the Gamilas Empire.

Spoiler for Iscandarians: I doubt the theories that Yuki is an alien. But she looks like an alien. Yuki Mori was assigned to Yurisha when she arrived on Earth a year ago, but right after that there was some sort of bombing (of the terrorist kind) that seems to have left Yuki without any memory and left Yurisha is a coma. Yurisha is in the coffin-like pod in the autopilot's room. Her spirit was possibly suppose to take over Yuki's body, but instead went for Yuria's body. Yuria's dream shows her as a nurse a year ago. She came in to look at Yuki and was possesed by a spirit. The trouble with all this is that one has to place Yuki and Yurisha in the same room. One on an IV and one on life support. A clue is that Linke didn't freak out until the "Yuki" in the coma opened her eyes. She's the one who's visions she was seeing. Who looked like Yuria at first, then someone that looked like Yuki. It was after that freak out that "Yuria" woke up Yuki in the real world. A Yuria that didn't know her own family name...thus was probably Yurisha. She also knew Yuki by name. And one Yuki was seen in the dream handing Yuki the golden locket thing she had when Yamato was going to launch. Yuria/Yurisha did not know the ship at all, but understood it had a wave motion engine, and knows how to work one. Yuria probably doesn't know how to do that. Yuki does, but she seems to have been in on the Yamato Plan from the start.
