...You're taking that casual comment too seriously and placing excessively negative connotations on it. In the FSN flashbacks, Shirou himself described Kiritsugu as something akin to a "tired old beast just waiting to die", so I think it's safe to assume he'd become weak and ineffective, hence "wimpy".
Though yes, it definitely wasn't unnatural for him to get hurt after what happened. As Kotomine would say his worries were most natural for a human being.
