Feedback flood warning. This is a more inclusive feedback post, as per Triple_R's hope that I also give some feedback for the other chains that I'm not following.
Spoiler for Mami Lives, Chapter 4: Mami Romance Chain:
One thing I noticed is that wishing for someone to be brought back to life was mentioned several times here. If I remember correctly, didn't Kyuubey specifically state that wishing to bring the dead back to life impossible? ...Then again, that's Kyuubey we're talking about here.
For the purposes of established continuity, we may just simply dismiss it as one of his convenient lies. Removing that constraint from the wish system enables several possible scenarios, like Homura simply wishing to bring Madoka back to life instead of the ability to relive the time they first met.

That was quite a... convenient solution to cleansing the soul gems.
And an epic final battle! However, Madoka's role in the battle was curiously not defined. I suggest that you add Madoka as part of the first wave along with Homura and Mami as she is a ranged attacker as well.
The battle in this section really, really reminded me of a fun Madoka platformer doujin (but really well done) game that I used to play, called Grief Syndrome.
Madoka had a special attack that rained arrows on the enemy after firing one large shot upwards, like the one at 7:14 in this video.
It was a nice game that allowed me to play and fight as Sayaka. <3
Okay, let me end the segue here.
Naturally, I didn't like how Sayaka didn't make it, but at least she went out with a bang, under her own terms, in her own way. Nearly reaching the end but not making it through reminds me a bit of how Saimoe 2011 and the AS Choice Awards 2011 turned out for her, but still, those are also different matters.
I see a Justice League ending, and a TTGL reference.

Spoiler for Chapter 10: Canon Route Chain:
Another mostly well-adapted chapter, this time from the events of Episode 5 and 6.
At first, I was again surprised at the difference in the nuances between the lines Sayaka and Madoka had in this chapter and the lines I remembered from the anime, then I remembered your explanation to me about it.
For instance, at first, I thought the lines

and the lines

“It was Mami's job, right?"

"So now it's my job as her junior.”

were a bit off, but this time I'll just chalk it up to differences between the fansub groups we watched.
I brought up this point again not to press for changes or urge you to download the version I watched , but simply to illustrate the subtle differences between our Madoka viewing experiences. This means that we might have inevitable differences between our mental images of the characters down the road. So, if ever we have disagreements/are not on the same page about how the characters act or speak, this would be the reason.
That said, the reason why I thought those lines were a bit off was that to me, it made Sayaka appear even more straightforward than what I already thought she was (due to the aforementioned viewing differences). The groups you got your version from seems to have taken a more liberal approach than the one I chose for my viewing experience. Anyway, it's not really a major problem. Simply done for the sake of providing insight from my point of view. On to the other parts of the chapter.
Spoiler for Section Prophetic Dreams:
One of the most surprising chapters yet. Kyouko cancelled her objective of taking out the new rookie magical girl in town and sat down with her to talk. Quite an interesting turn of events, if I might add.
A good (and lucky) move on the part of Sayaka to invite her for some snacks because we know how much Kyouko loves food, and "free" food at that. At the meeting place... whoa, Homura spilled the beans to everybody! I mean, the mere fact that the secretive Homura decided to share her secrets with everyone was already a stunning revelation in itself.
And then... is that, some Sayaka x Kyouko I see there?! Dear god, I... I approve!!
Ahem. Pardon my momentary display of madness. I feel sorry for the Madoka x Homura shippers though, instead of a yuri tribute ending, it became a troll ending for them.
Spoiler for Section Madoka Becomes a Magical Girl!:
With that much power, Madoka could easily kill Kyouko, or even damage the area where they're fighting if she got a bit careless. I find it easy to imagine that Madoka's powerful arrow shots could pierce through the target, then continue passing through some more obstacles, like walls before dissipating. I did not expect Sayaka to be laughing like that at Kyouko's expense, though. It almost seemed like... villainous behavior...
But the line was easier to imagine.
Spoiler for Chapter 11: Short Chain:
Going from what I mentioned for "Section Madoka Becomes a Magical Girl!", Kyouko being able to stand and continue resisting shortly after a powerful shot by Madoka in the ankle seems a bit shaky to me. Perhaps it would work better if instead of having directly shot the ankle, Madoka's shot grazed the ankle/leg instead. Given Madoka's pacifist nature, I think it wouldn't be too much of a stretch for her to try it first in tandem with dialogue before attacking in full.
Such a minor injury won't be as debilitating, but shallower wounds also tend to be more painful because of the many nerve endings closer to the surface of the skin. I'd think the beam-like light arrows of Madoka could cause burns as well. It may or may not cause Kyouko to fall down, but the distraction from the pain could also cause her to miss or drop her weapon. Also, because quick, near instant regeneration is unique to Sayaka, bigger injuries on the other girls would take much longer to heal.
Sayaka in this chapter seemed to be relishing the act of fighting against another magical girl. The "saucy grin" she had at Kyouko gave me some pause for concern. That was almost like an act of arrogance or cockiness on her part. I thought Sayaka wasn't enjoying having to fight other magical girls, but simply had to do so out of necessity. She believed Kyouko represented an evil that had to be fought, but didn't display any particular longing or enthusiasm to fight people like her.
It is nasty business fighting fellow magical girls, after all. Saber Sayaka (my new nickname for Sayaka before she was affected by despair) didn't show particular enjoyment in combat, much less unsavory activity like fighting other magical girls, unlike Berserker Sayaka who has already been lost to the madness of negative emotions and displayed such behavior at least once.

Spoiler for Chapter 11: Homura/Sayaka Alliance Chain:
I think Jinnai referring to himself as a Puella Magi should be revised. While many people (including myself) don't understand Latin, the more curious ones would learn that "Puella" is Latin for girl. Therefore, upon learning what it means, it doesn't make sense for him to refer to himself as a magical girl. Puer Magi might work for boys, but he isn't really a boy anymore, but a man. In this respect, I suggest that he just refer to himself as a magus. Latin for magician.
His explanation that Kyuubey and his ilk used to contract with people other than adolescent girls works for me. I mean, they had to experiment at some point to determine which ones were the most energy-profitable as magical beings, yes? Of course, this is assuming that they haven't performed such tests on other inhabited planets beforehand, or concluded the experiments too early in human history.
I was also wondering why Kyuubey's race wasn't taking advantage of Jinnai's "unlimited magical battery" nature to supplement their profits from the other denizens of the universe. Maybe he gives them "generous donations" of energy from time to time to ensure their cooperation with him?
While there was no other way for Madoka to not make the wish he wanted, I think Jinnai made a critical mistake in that the wish only made him the ruler of the world, but added nothing to his actual fighting capability. Being a ruler, after all doesn't automatically mean you are also immune to something called assassination. Since Madoka is already a magical girl, she won't be able to wish for the status quo to return even after she defeats Jinnai. It would have to be a wish from another normal girl, or alternatively, Madoka herself takes over as the ruler of the world as the one who (will) overthrow Emperor Jinnai.
Whew, finally done. I realized I'm rather slow, inefficient (and easily distracted ) at making huge posts like this. ( It actually took me hours to finish all this)
