I think Haruhi has come to terms with Yuki being weird (a scene that comes to mind is Haruhi asking where Yuki's glasses are, Yuki saying nothing, and Haruhi brushing it off); additionally, less than a month after the island trip, Yuki wore her uniform for at least two weeks straight when the Endless Eight stuff was going on.
