what software are you using btw? i use image ready for mine, Using my ero~knowledge maybe i help you figure out transparencies for your software.

I am using Ulead GIF Animator for the animation and some other features and XnView for cuting and converting the source images.

Here is a quick and dirty tutorial for transparencies using the Magic Wand tool.
I used Ulead GIF animator 5 Free version as an example.

Spoiler for Ulead transparency:

Step 1.) Open an existing .GIF animation.

Step 2.) Now we must select the object and frame that we want to work on. I suggest we begin by selecting the first frame and object.
(Observe the eye carefully on the objects section, it shows you the current object you will be making tranparent.)


---------------------------------------------------------------------------------------------------


Step 3.) Select all of these, Make sure Similarity is set to 0 and connected pixels is checked or else your magic wand will scatter all over.


----------------------------------------------------------------------------------------------------


Step 4.) Use the Magic Wand to magically select a region that you want to make transparent.



----------------------------------------------------------------------------------------------------------


Step 5.) Press Delete to remove the unwanted parts and there ! transparencies.

Step 6.) Select the next frame and object and repeat steps 4 & 5 if you still want to continue

******* You can also use the Eraser tool and Selection (rectangle/elipse) tool to make transparencies***********

A lol, no wonder why I had problems with that, I used that eraser all the time and even with the "Magic Wand" I erased some parts of the object
I didn't actually thought about pressing the delete Button

UPDATE:
monir requested an avatar from the show "Nogizaka Haruka no Himitsu" from episode two.
My first try was with a low quallity source but my second try was with my usual raw source.
And now I want you to see the good trys

The first one has an interval of two seconds and the second one has an interval of 20 seconds.

Don't forget those were requested Avatars -> if you would like to use them ask monir

No really, those are features which come with the program I'm using "Ulead GIF Animator" and they are very easy to implement, only a few clicks and the program inserts them automatically.

I use image ready too. but Ulead Gif animator has lots of pre configured cool video effects
