This is a thread I can sink my teeth into.

Kamen no Maid Guy meets Kyouran Kazoku Nikki - A family that could destroy the world. The man sent to stop them. While wearing a dress. Kogarashi as the Midarezaki family maid would ensure hijinks for all.

Asura Cryin' meets Basquash! - Because if you have giant robot-like things, you may as well play basketball with them.

GA Geijutsuka Art Design Class meets Hidamari Sketch - Nothing odd about this one. Just a natural crossover between the art lovers. Though seeing Noda and Miyako on the same screen would be a joyous event.

Getsumen To Heiki Mina meets Fight Ippatsu! Juuden-chan!! - Electric and eclectic as the bunny girls suit up into action to...well, if it involves sports in some way, they'd both get involved.

Queen's Blade meets The Sacred Blacksmith - I'm pretty sure they exist in the same fantasy world. You just have to look on a different continent. Cecily vs. Leina for dominance of the world!

Umi Monogatari meets Umisho - Mysterious newcomer Marin joins the swim club. Fanservice and partial nudity ensues. For bonus points, I can work this one on the Yukari Fukui factor.

Gargoyle of the Yoshinagas meets Kanamemo - Lesbianism, newspaper deliveries, flying jump kicks and supernatural oddities dealt with by Norio Wakamoto's voice. The weird dichotomy works in favor of this one.

Higurashi + Case Closed/Kindaichi Case Files (Lets have the detectives try and solve it, and see whether they will get hinamizawa)

Gintama + Zetsubo Sensei (Humor + Humor = ?, also considering the nature of the leads)

SHnY + Any action series (After 1 chapter, the entire world is destroyed...)

Death Note + Phoenix Wright (Dunno why, but I prefer to mix two series of similar types together)

Detroit Metal City + K-On! (Sawako-sensei will go ballistic over this)

HnG + Higurashi/School Days (Now Hayate, pick your partner, or DIE!)

(Zebra's idea) School Rumble + GTO (I really like that idea, imagine the students in shock when Onizuka brings his gang)

DBZ + Any action series (As they say, its over 9000)

And one from the Gintama series (DRAGON BLEA PIECE)

Shakugan no Shana meets To Aru Majutsu no Index = epic battles, slice o' life and a romantic subplot. perfect match! Though when they are mixed up, we'll see Index chewing on Yuji's head as well.

Code Geass meets G Gundam = Lelouch would have to endure the bondage-like scene of wearing clothes tighter than Suzaku's suit before he could enter his Nightmare Frame. The same goes for Kallen, CC and pretty much everyone else. :P

Peacemaker meets Rurouni Kenshin = beyond epic.

Lupin III meets Cat's Eye = This will turn out to be the ultimate fight on who's the better thief.

Gundam is already way too ecchi since the original series & Hideaki Anno of the Eva fame WAS once a Gundam staff himself

& for more irony, Seiji Mizushima of Gundam 00 himself was also once a director for one of the Evangelion episodes,
mostly the "dancing Eva units 01 & 02" scenes
