Question Converting

I want to convert all of my .avi & .mkv files into .mp4 format. Every time I do that, the shows lose the subtitles. I have no idea what is going on .

the shows are softsubbed. Subtitles aren't in the video, but rather are rendered over the video when you are playing the file.

What software are you using for the conversion?

Try HandBrake, it has an option to burn in subtitles.
