Figured someone would have watched the first series again by now, as all the information we have is in it, but I guess I'll do it. Rewatched the series to answer this question once and for all; all you wanted to know about jewel seed depositions.

Chronologically:
13 - Seed Yuuno captured of screen before series began
21 - First one sealed by Nanoha, in episode 2
16 - Second one sealed by Nanoha, at end of ep2
17 - This one is obtained by Nanoha in Sound Stage 1 (Her third) (and thanks to al103 for helping to clear this up)
20 - Fourth one sealed by Nanoha, beginning of ep 3
10 - Fifth one sealed by Nanoha, end of ep 3
?? - Captured by Fate in ep 4 (no number given)
18 - Captured by Fate in ep 5 (Nanoha loses a random one to Fate in this ep, too). The number is hard to read, but looks like 17. However, 17 was what wasw stamped on one of the seeds Nanoha was looking at in ep 3, so I'm going with 18.
19 - Captured by Fate in ep 7

At this point, Fate gives the four she has to Precia (3 captured + 1 stolen)

7 - Tree monster that N&F gang up on, claimed by Chrono when he shows up in ep8
8 - Bird monster fought by Y&N, claimed by Nanoha, in ep9
9 & 11 - two seeds Nanoha has claimed off camera, she's looking at them in ep 9 (along with seed 7)
2 & 5 - two seeds Fate and Arf have claimed, that the Arthra has located (Nanoha reveals this in ep9)

Last 6 seeds were the ones in the ocean in ep 9; unknown as to what their numbers were. Chrono claims three, and Arf claims three. This gives Precia her nine (4 initial + 2 claimed off screen + 3 from ocean).

So, if we're going by jewel seed number:

1 - One of the six in the ocean, or the unknown one Fate grabs in ep 4.
2 - claimed by Fate off screen, ends up as one of Precia's nine
3 - One of the six in the ocean, or the unknown one Fate grabs in ep 4.
4 - One of the six in the ocean, or the unknown one Fate grabs in ep 4.
5- claimed by Fate off screen, ends up as one of Precia's nine
6 - One of the six in the ocean, or the unknown one Fate grabs in ep 4.
7 - Tree monster that N&F gang up on, claimed by Chrono when he shows up in ep8
8 - Bird monster fought by Y&N, claimed by Nanoha, in ep9
9 - one of two seeds Nanoha has claimed off camera, she's looking at them in ep 9
10 - Fifth one sealed by Nanoha, end of ep 3
11 - one of two seeds Nanoha has claimed off camera, she's looking at them in ep 9
12 - One of the six in the ocean, or the unknown one Fate grabs in ep 4.
13 - Seed Yuuno captured of screen before series began
14 - One of the six in the ocean, or the unknown one Fate grabs in ep 4.
15 - One of the six in the ocean, or the unknown one Fate grabs in ep 4.
16 - Second one sealed by Nanoha, at end of ep2
17 - This one is obtained by Nanoha in Sound Stage 1 (Her third) (and thanks to al103 for helping to clear this up)
18 - Might be one of the ones I mistake as 17 above
19 - Captured by Fate in ep 7
20 - Third(or fourth) one sealed by Nanoha, beginning of ep 3
21 - First one sealed by Nanoha, in episode 2

You may presume that the nine seeds Precia had were lost when she took her dive, while the others ultimately ended up in the Bureau's hands. The one kink is that we don't know which number Fate stole from Nanoha in ep 5.

Even so she look so suspicious, I don't know why she consider such cloths will make her go unnoticed. Then again I think both Nanoha and Fate would fall for it.

Yuuno got 13, because Nanoha got 17 in Sound Stage 1.

PS. Which also make one in episode 5 number 18.

Thanks for that, totally forgot about the sound stages. So, I'll assume 18 was the one Fate got in ep5, and edit my post above.

Well I have been thinking. The Jewel Seeds were number themselves from I to XXI, right?

But the Relics were number only in the boxes they were put on. So do we know how many Relics are or how we can be sure witch numbers they are? For that matter, having a different number makes them different? I am just asking because I then consider what if Sein or any other of the clumsy Numbers take one Relic to play with it and when she tries to put it back she puts is in another box.

We only know the numbers of 3 of them, kinda. The one Sein tried to steal from Erio, the one Jail implanted in Vivio (I think), and the #11 that Jail said Lutecia needed. Unknown if there are any particular differences to them, however. Just that ancient Belkans used them to strengthen their bodies. In that light, there could be some tuning differences, to allow different relics to work better with different body types.

Maybe you are right but I always consider odd the fact they aren't number on the Relic itself but on the box.

They probably don't have a number but some kind of other signature they can be identified by. Their number is probably just a shortcut in some Bureau catalogue of known Lost Logia or something.

But then that brings the question of how they lost them. I always asume that were the way the Belka or whatever ancient civilazation made them. The Jewel Seeds were number on their own.

Lindy answered that in S1. Lost logia are from civilizations that have been destroyed. They are the leftover bits. And the ancient Belkan wars were pretty massive, with a lot of destruction.

I know but I mean if the number thing was from the TSAB. They should have to get them, put the numbers on the boxes and then lost all of them

You don't have to have something in your possession to catalogue it. It's possible they knew about the Relics' existence before the Aces recovered the first one in A's manga from some ancient documents.

Then how could they set the numbers? I just say is odd for the Relics to be like the Jewel Seeds already and more when they are number by box

The Bureau didn't set the numbers. The boxes were part of the relics for far longer than this incident started. There is no indication the TSAB had anything to do with the numbers. Only Jail showcased any knowledge of the numbering.
