Well... not exactly an affair, but I do recall a fic being posted here that played with the idea of Fate and Yuuno liking each other and being afraid of telling Nanoha. Old fic, though, and it hasn't been updated in awhile, woe.

Don’t like, don’t read. It doesn’t get simpler than that. There is a warning in the first line to keep readers like you away from this story.

You can’t blame our authors for writing stories where they change the original conception of the fictional characters of this anime series into something that fits better the author’s fantasies, because it’s natural to do so, and that’s precisely what fanfiction is for. And, you know what is not natural? Homosexuality; the human brain and the society are established in the way that the males must express their dominance over the female part of our species as a result of the procreations instincts that keep humanity alive. It’s not rare to see those impulses extended to fictional females, hence we often see male writers attempting to subjugate female characters when they threaten them by not being exposed to male dominance in the original source material. A good example is this anime series, where in the canon Nanoha and Fate are in a lesbian relationship, not depending on males for procreation or income, thus threatening the male dominance (of mostly insecure people), whom express themselves frequently by fantasying, or by writing fanfiction where a self-insert male characters impose their dominance over the females, and/or by denying the source material.

Fanfiction.net's fanbase boggles my mind sometimes.
