Ok as I see it here are the most reasonable outcomes to naruto's lineage according to kishimoto's current style of bomb dropings

1.Narto is the reincarnation/son of the 4th(that would xplain the similar look only)
2.Naruto's an orpan of one of oro's human xperimentation subjects(giving him a reason to have special qualities)

3.Naruto has some connection to Uchiha Madara as recently revealed by the kyuubi! Maybe Yondaime wasn't really the one to pull of the kyuubi sealing all by himself?!?!

but if yondaime was really naruto's realative then kakshi, jirya, and sarutobi would prolly have known, and might have taken care of him sooner.

Well maybe, the fact of giving birth to a child who had a demon sealed within him caused the mother to run from the village. Lets say Yondaime was his father, and a fan girl was his mother, having her husband die defending the village AND have a demon thrown into her new born may have just been too much, if anyone in this tread watchs fillers, think of the filler in the star village episode, we might see a reunion between naruto and his mother. Like that guy and his mom.. (I can't remember there names)

It's oviously Naruto is not chosen by coincidence, i bet he will be some kinda of chosen one with some hidden power to handle demon beat, i dont think that the fact if Naruto is Yondaime son or not Yondi is just gonna let a baby handle kyuubi's powers, he could of sealed it to Sandaime or someone more worthy.
