I want to try to figure out the central theme of the Angel Sanctuary manga with you guys and discuss its implementation.

I would say the central theme of the manga is to (ironically or unironically) quote the bible, "Do not judge lest you be judged. For in the way you judge, you will be judged; and by your standard of measure, it will be measured to you." Or in other words be CAREFUL when rendering moral judgement against others as all too often your own hypocrisy will show through. This shows up time and time again from Kaoru pointing out that Setsuna's classmates were quick to declare him in the wrong, they never thought about WHY what he was doing was wrong. (Once you set aside your instinctual squick factor that is.) To Sevothtarte, who goes from victim of hypocrisy to using hypocrisy to victimize others.
