Matantei Loki Ragnarok/The Mythical Detective Loki Ragnarok is a GREAT series following my favorite gods
I would suggest watching it, and its currently the only one about gods i have seen EDIT: My brother said Shonen Onmyoji is about gods and demons, i have not watched it but check it out i guess, could be good. You simply must watch Kamichu! Go fetch it from your local anime shop before they run out.
Otherwise... do you know Kofuku no Kagaku? They made a good anime with plenty of gods in it. I watched this anime here in Kyoto and the happy memories still linger with me. If you live in new york you can see it for free

I thought there was a typo in the title, but it seems that it isn't. So, you are seeking an anime with references to Shinto deities? I don't know if there are any anime that refers to "Gods".
Ghost Hunt: one of the members uses Buddhist exorcism, while the other is a Shinto maiden that uses the Shinto way of exorcizing impurities; there is a mentioning of some deity near the end, not sure if it counts Kannagi: tree deity that exorcizes impurities Rental Magica: mainly focuses on Celtic magic, but one of the girls uses summonings that can be considered as "Gods"? I don't know. Wagaya no Oinari-sama: fox guardian that fights evil There are quite a few more, but I can't think of any for now. |

BTW, I've started seeing Kamichu as suggested, seems pretty good ;P Wagaya no oinari-sama & Rental magica already seen, all the others are in my torrent downloader. But Kofuku no Kagaku... I haven't found the torrent in tokyotosho... should continue searching |

It ended up being a great anime the way I see it, and some characters like Aion and Joshua will climb into your Most cool chars Top 10. Oh, of course, its about god, demons, the devil, stuff like that. In soul Eater you have SHimigami-sama.. the god of death, and in death note. This probably isnt the kind of stuff your looking for.. I think In know one that would probably fit better but I cant remember... I'll update here if I do remember anything good. I hope any of my suggestions were useful ^^
