About the faction thing until now only the Amakusa Catholics and Necessarius(Tsuchimikado included) plays the role as the Kamijou faction and since Mikoto is always kept away of the plot isn't like the group is losing something important. Blame the author if you want

and Yeah MisakXKuroko is weird but is more funny to see all those antics
