She's a lab rat being observed in a controlled environment. Most students are, but the more useful the rat is (level is a good criteria) the more freedom the researchers can afford to give it.

So what if it goes a bit wild? as long as it doesn't break anything really important it doesn't matter, it's all part of the big experiment. Restricting too much could actually be counterproductive from a scientist point of view, where intervention with the experiments should be kept to a minimum in order to avoid introducing too many variables.

Furthermore, restricting a level 5 would probably result in a major conflict with the board of directors, as there are just a few of them. Only extenuating reasons would justify that.

Anyway, going to your initial premise, the AC being incompetent. If you know how Awaki's case was handled then you know they could try it with Mikoto, if they wanted to. But my whole point is that they don't have a enough justification to do it.

I get the feeling some people don't understand that Academy City is not run by evil: It's run by scientists and corporations who would mostly throw aside "ethics" for SCIENCE and profit under the ultimate leadership of a former magician who wants to bring forth a new era. Trying to inject "realism" is not going to work.

I have been wondering for a long time now.

Do you think that Shokuhou Misaki and Touma were already acquaintances before Touma lost his memory? In Railgun ch 47 page 6 where Touma came to meet Misaka with water bottles, he encountered Misaki. But we don't get to see Misaki's face when Touma appeared and asked Mikoto who Misaki is.

Then Misaki greeted Touma with his name like she already knows who he is. She also acts cute during her self-introduction like she was hiding something.

But I guess we might have to wait even longer to know what's up with them. I wish I could know Touma's past.

After finally managing to read starting from Chapter 50, I noticed something:

In Chapter 54, Kuroko said she did not swing that way when Mikoto was helping her. Does that mean if we remove the Mikoto factor, Kuroko would be heterosexual? Quite an interesting thing to consider, since Kuroko's actions can be a bit excessive at times.

Yes; Basically Kuroko isn't gay- she's just Mikoto-sexual.

If Misaka Mikoto was a guy she could fall for him no problem, it just so happens that Misaka Mikoto is a girl.

Or Kuroko could just not have known she was a lesbian until she fell in love with Misaka. She's only in middle school after all, it wouldn't be strange if she didn't know which way she swung until then.
