Code Geass + second season (not entirely jerker, but it's spread out)
Kimi ga Nozomu Eien Tokimeki Memorial (meh, it might be there for you, it was for me) Scrapped Princess (meh, it might be there for you, it was for me)

Now and then, here and there has some pretty hard-hitting emotional scenes, especially in the last few episodes. Don't be fooled by the relatively light-hearted 1st episode, this show is very heavy and serious in tone. Not to mention it's kind of hard to make a story that involves child soldiers and exploitation funny.

Most KEY things. Tho the only significant one left I guess is AIR.
Isn't an anime series per se, but Grave of the Fireflies is pretty much agreed as one of the most tear jerking pieces you will ever see. Chrono Crusade, while full of action, also has many emotional moments. Worth a shot. ....aww hell, take this link. tho I suspect you probably already know it anyway.

Seeing you already have Kanon and Clannad on your list, chances are you have seen it already, but in case you haven't: Air / Air movie (Personally i prefer the movie).
Iriya no Sora, UFO no Natsu would be a fine choice for a bittersweet romance experience with SciFi background. Saikano is a fairly well known anime for its depressing nature, and thematic wise it shares a lot of similarities with Iriya no Sora. If you don't mind mecha, Soukyuu no Fafner: Dead Aggressor (And the follow-up OVA) is a pretty good piece of doom and gloom; heavy atmosphere and lingering sense of dread and despair was one thing this series managed quite well. From the above suggestions, Hanbun no Tsuki ga Noboru Sora is a good one for another bittersweet romance fix, as is Kimi ga Nozomu Eien, although the later can be seen as overly melodramatic depending on your tastes.

It's an uber long series, but Da Capo may fit the bill. There are moments (especially in the 3rd/4th seasons) that can certainly be called sad and may bring some tears to your eyes.
Gift Eternal Rainbow also had some sad sections I believe. Similar-ish to Da Capo, but not nearly as long. Maybe watch this and then if you like the general feel watch Da Capo? H2O Footprints in the Sand also contains some sad moments I believe, so you may want to check that out. Odd as it may sound, I remember some parts (the ending especially) of Fate/Stay Night to be sad too. Plus it's a great series anyways. Also, Blood+ could fit the bill too. Again I seem to remember some sad parts there. On AIR, while I remember it being sad, the whole story is also a huge jumble and may take multiple watchings to really get everything. So keep that in mind. I'll definitely second Kimi Ga Nozomu Eien, Code Geass (although it's spread out it can really hit you), and Myself;Yourself. The rest people have said I haven't seen or can't remember well.

I guess the fact that Kemono no Sou-ja Erin hasn't appeared yet is that none of you have seen it? It has a couple of devastatingly sad events that American programmers would never consider showing to children. Maybe Japanese kids are made of sterner stuff. Erin is by the author of Moribito and once again produced by I.G. Erin's voiced by young pop singer Hoshii Nanase, who delivers a spectacular debut seiyuu performance.
I second Tokyo Magnitude 8.0, and I still haven't made it to the end of Grave of the Fireflies.
