The idea is that both Kiritsugu and Kirei found a ray of hope thanks to someone at the end of their road.

Kirei was saved because of his connection with Gilgamesh (literally, it gave him a heart), also brought him the happiness he had never experienced. He's an evil man, there's no salvation for him in good deeds (he tried those).

Kiritsugu's soul was set at ease due to Shirou, should be self-explanatory.
