Yeah, the implication is pretty clear. Still, it is left uncertain and it does leave me curious. I mean, even if she shows up again she'll probably still be powerless, but it leaves me wondering.

And yes, there was definitely a section cut out. I'm not sure how big of an arc it was as I don't remember the manga that well (been a while), however...

The opening did show a Heavenly Record Eater, and I do remember the arc ending with that. Heavenly Record Eaters are fish-like hyperdimensional beings (represented looking like anglerfish) that swim in the spaceless sea containing all universes, which to them are "records", and devour said "records". As they do, they absorb the information and memories within, and some of them eventually become intelligent and choose to create avatars that live in the world for a time before they eat it, allowing them to experience all sorts of things. One had taken to living lives in this world, often seeking to cause pain and anguish for entertainment, and its most recent life targeted Takatou. Suddenly, the Record Eater realized its life was going to end in the space of a few seconds. It tried going back in time, shifting, fleeing, anything it could, but nothing changed that endpoint, and so its struggles ended in futility as it drifted dead in the sea of worlds.

Not just the fish bully, the opening show a lot of things that the anime itself didn't explain.
It shows Celestial Disks but did not explain them.
They give us a glimpse of how the SCP really looks like and didn't explain on that either.

Doesn't seem like it, since nothing like that is mentioned in the Blu-ray Box listing (they are releasing all 12 Episode together in one bundle).

If most characters had better sense in this show we'd have less dead characters...

Maybe the king really wanted to get stuck inside a barrier/time bubble with mana for a long time again too, but yogiri prevented that from happening?
