People will probably laugh at me for this, but.... KOTOR II was pretty emotional for me. I didn't cry, but when I took the light side path...

Yeah, I was caught up in the moment. Seeing as the ending was completely open-ended, I'm looking forward to KOTOR III, if they ever get around to finishing and releasing it.

Saya no Uta. Man, that was like the most sickening story I ever going to read. I can recommend it to everyone who's fine with guro themes, but it's definitely not for the weak-of-stomach.
I count it emotional, since there was a few scenes where I almost puked in real life, felt hatred and love almost at the same time toward certain characters, and my manly tears have been shed at the ending, even though it's only a few hour long (eroge) VN.

It's harder for me to get emotional about games these days, but i cried at Tales of Symphonia back when i played it first.
I cried a tear of joy when Tidus died in FFX though, too.
The most recent ones have to be persona 3, and I'm glad someone else mentioned crisis core because i felt like an idiot when i cried a river over that game, even though i knew what was coming.

Lux Pain and P4.
Both of them had similiar ending, and for some reasons I can't stand an ending like that. .
Oh also, Ever17. Tsugumi ending is still memorable for me these days.

I also have to add in Persona 3. Seriously, I never freaking expected that to happen... the ending was very depressing as it was shocking.
I have to agree that MGS4 is very emotional, specially with the fact that Snake is dying in the course of the game in a very realistic way, it's really awful to see, but in my opinion, the ending(the true one, after the credits) blow ROCKS.

hmm lets see Xenosaga episode III when I first saw the ending.
Some parts in Xenosaga episode II especially
