I really hope it's not Shisui. A character we know practically nothing about being the mastermind? That would be such a massive plot cop-out. Not that we haven't seen those before, but still.
Sure as hell can't be Obito. I think we can all safely say that Obito's body was more or less beyond recovery after being crushed under two tons of solid rock.
Izuna.... might actually make sense. He would be the right age, and plus if him being Madara was a lie all along, the fact that Madara took Izuna's eyes might be a lie too, and he lost the respect of the Uchiha clan for a different reason entirely, assuming any of his tale was true at all. They could have easily swapped eyes instead of one being blind completely.

It could be that Madara and Izuna traded eyes, then hatched this plot long before, faking Madara's death at the hands of Hashirama along the way. Given what we know about the Rinnegan being the evolution of the MS, it could be that Tobi (whoever he is) originally had Rinnegan, swapped them out for Mangekyou Sharingan, then played at being Madara while simultaneously posing as Mizukage and the phantom leader of Akatsuki. The unleashing of the Kyuubi could have been planned simply to get rid of the Yondaime Hokage (who was arguably the strongest and smartest of all the Hokages), and force the Kyuubi to go into a more pliable/weak host, since it can be assumed that Uzumaki Kushina was far too strong-willed and powerful (since she could control the Kyuubi) for Akatsuki to easily capture. Though I'm not sure that Tobi or Madara could have predicted Naruto's progression as a superior host, as I doubt he could have predicted that Yondaime would give up his life to seal the Kyuubi in his newborn son. Everything since then has more or less gone as he planned, but Kabuto and the skill of the Konoha shinobi have probably thrown off his calculations a bit, as 1) he hadn't expected to lose so many members of Akatsuki, and 2) Kabuto's power and abilities as a semi-reincarnation of Orochimaru were insane.

That's all I got as far as my theory goes. It's based on a shitload of assumptions, so it could all be completely wrong. I wouldn't be surprised.
But I do think I know why Tobi uses a Sharingan and Rinnegan simultaneously. I think it's because the two have abilities that don't overlap, and he might not have the ability to switch between them at will like our undead Madara. For instance, we haven't seen the Rinnegan use abilities like Izanagi or Susano'o. While the Rinnegan has fantastic powers, I am willing to bet that not all of them overlap with the MS or normal Sharingan abilities. The Rinnegan might be the evolution of the Sharingan, but it may not be necessarily the most powerful for some things such as high-level genjutsu or space-time ninjutsu. For instance, we haven't heard of any characters haveing to avert their eyes from the Rinnegan for fear of being instantly entrapped in a genjutsu, right? Yet the Sharingan, while it has awesome combat, predictive, illusionary, and space-time powers, can't be used to communicate for long distance, nor can it be used to activate that statue that holds the Bijuu or suck up ninjutsu like Naruto's Rasenshuriken (or use any of the other Six-Path Sage techniques).
