they were probably sealed as a means to hide him and use Natsume as a decoy.
I just found the manga very interesting. First few chapters might generic but later it kept rising better and beter, up to the point that I decided to read the novel.
Since I had feeling the manga was rushed in details, Light novel may help us more in understandability. Still rudimentary events of manga are exciting and individual.
Don't worry, there'll always be one guy/girl who'll say 'oh, this anime looks nice. Let's translate the LN.'
and then after 4chap - 1vol he 'll likely go into a hiatus or quit, after 1 - 6 months either he return or someone took over the translation, or it could be very lucky to have another guys interested and have 2 or more translator and go on with insane speed.
Does Natsume stop dressing as a guy at one point? If so, does the school find out about her gender or is it still just what Haru and Touji know?

In volume 7, as stated. Natsume was quickly overwhelmed by one of the 12 strongest onmyouji. To be more specific, that onmyouji inadvertently left his shikigami wandering. To him, the elite students (basically the Natsume and the supporting cast) were good, but just slight above expectations. While this is happening, Harutora is trying his best to protect Natsume, but as stated, every time he "sees", he feels intense pain. Inside his head, he feels as if he is constantly locked within a shell. That shell is limiting both his ability to "see" and full potential. In order to protect Natsume, he decides to break that seal and at that moment, he could perceive all the energy in the world. He essentially briefly gained god's vision. In this semi-unsealed self, he is able to generate an unrivaled amount of energy. In addition to being able to supply a virtually inexhaustable supply of energy to his loli shikigami, he himself was able to execute some of the highest level of magic including one "Emperor Style" magic and some of the strongest fire magics. Unless I do a full translation (which I would struggle with the spirit terms and names), it's really hard to describe how badass Harutora looked here.
Volume 8 was all about a second organization trying to fully unseal Harutora. Because Harutora is only half unsealed, he went beserk at the end of volume 8.
Volume 9 was all about Harutora trying to revive Natsume through his ancestor's renowned ritual. He nearly made a deal with the opposition, but he backed off at the last second. The main opponent against Harutora is once again the same onmyounji in volume 7 (one of the 12 strongest) and his shikigami except this time the onmyounji is controlling his shikigami and is therefore considerably stronger. Even though Harutora fought admirably, the truth of the matter is that his lol fox shikigami is utterly no match for the opposition. Just when the loli shikigami was about to be finished off, Harutora stepped in and took the blade. The left side of his face took the hit and his left eye is presumably gone. His whole body is also completely roughed up and is on the verge of blacking out. At the last moment, the loli shikgami broke all 5 of her seals (the catalyst is implied to be the awakening of Harutora) and awakened to her true form as one of the 2 legendary shikgamis who once served the great ancestor. Needless to say, the awakened version of the loli shikgami absolutely trashes her opponent. At the same time, the previously mentioned one armed ghost (in volume 7 who met the onmyounji in this scene) also arrives. It turns out he is the second legendary shikigami and he returned because of the awakening. Harutora opens his right eye and at this point, it's unclear if the person in question is Harutora or the ancestor since Harutora speaks with an unusual level of aloofness and coldness. He knows that he has to revive Natsume, but his current self is unusually calm and cool (which if you know Harutora is not like him at all). He flies with his two shikigamis to the deepest part of the temple where Natsume's corpse is held. There, the red haired girl is there as are several of the people from the aforementioned opposition group in volume 8 (their goal was the reawakening of the great ancestor). The awakened Harutora projects an intimidating air of power along with his two shikigamis, but he doesn't care about the others since his sole job right now is to revive Natsume (he says that in a indifferent voice like a duty).
At the end, he successfully performs the ritual and Natsume is revived; however, it's unclear what price Harutora paid for this ritual since he fades away after kissing Natsume (the Harutora in this scene is more similar to the Harutora we know). And in sleeping beauty style, Natsume awakens.

There actually isn't much to see on post semi unsealed MC (2 battles against a top 12). What we did see is someone who can cleanly execute everything he needs with a very large reserve of energy. At the very least, his performance was far superior to all his peers. Anyone else would have been trashed.
Actually, there is a stark contrast in mannerism in post fully awakened MC (note: fully awakened. Semi awakened is the same guy.). It was noted by his awakened shikigami, the princess (also a top 12), and that lady who knew the classroom teacher. The former 2 were a bit disturbed by his coldness. Another individual's response to note is the princess' shikigami(a 1st class one) Whereas he showed no fear against anyone (including semi awakened MC)in volume 8, he was greatly intimadated by the awakened MC and his two legendary shikigamis. The one area that the author noted a few times were the sharp eye (the other is wrapped up). Now, i don't ever remembering reading the author writing about the MC's eyes in his pre awakened self.
As a brief side note. The post volume 8 MC is different from his usual self because the death of Natsume has greatly sapped any happiness out of him. The MC at that point was willing to make a confract with the devil if it meant bringing back Natsume. The awakened MC can simply described as a calm and aloof person. That person is very calm and methodical. At the same, the last sleeping beauty scene hints that some portion of the original personality exists. My best guess is that the two minds merged because the MC was asked twice (once by his fox shikigami and once by the princess)whether to call him by his name or his ancestor name. The response both times was "whatever you choose." My interpretation of that response is that the past mind and current mind fused and there is no difference. Now if you're telling me that is the same person as the looked down upon and passionate dude in volume 1-8, we're reading two different books.

You are also reading way too into the mannerisms of Harutora imo considering how calm he has been for the entire vol 9. Of course, it could be the effects of Yakou on him. Except it could also just be due to the fact that even an idiot like him understands that there is nothing to be gained from being as hotheaded as he tended to be.
I can't help but feel you are being too impressed by Harutora and exaggerating everything that he has done since vol 7, lol. Especially considering the fact that those are the kinds of actions he has been educated to do.
I mean if there is a seal put in the MC then that means he has spiritual ability since birth?

The 2 legendary shikigami were never reincarnated as human. It was just Yakou. Kon is one and the one armed macho in the pic is the other. Though reading the summary it looked like he just came out of nowhere.
