According to Megami interview with Shinbo, Madoka Magica is 12 episodes. (via 2ch)

ehhhhhhhh... so it's either simple 1-cour ending, or split 2-cour. Knowing how much they are widening the story with side-story manga, I wonder if they are really going to end this with one season. Honestly, going split-2 cour is not a good idea; if the first season fails, the next season becomes much much worse in terms of sales. On the other hand, Shaft is already going double management this Spring season with Denpa Onna and Maria+Holic, thus they will be able to improve some quality.

Producer Iwakami and MBS never do a split 2-cour. The only Aniplex show so far under split 2-cour is Mitsudomoe, which is producer Toba's. I think it's safe to assume Madoka will be a 1-cour ending.
Personally I hate split 2-cour because that means DVD/BD release will be 2 episode each for 12 volumes for full 26 episodes, which sucks compared to the normal 3 ep × 8 vol for traditional 2-cour shows. Quote:

I also think split-2 cour is very dumb. (lol mitsudomoe) Since Shaft has done few split-2-cour projects before, I was wondering. (I think Natsu no Arashi was one, and Arakawa Under the Bridge was definitely another.)
If it will actually have a complete ending this season, I'm sure it won't be happy one. All Urobuchi style ending is either bitter-sweet or complete misery with dripping rotten blood.
