Just questioning: If Ichika has another clone and impregnated Madoka, would their kid have the same genes if Ichika was the one to do it? Clones have the same DNA, after all.

Depending on how you define 'clones', Ichika clearly has male genes within his body in this case (hem, recessive trait, in case of yours), so the result still a new kid, though with gene structure very close to the parents.

Is it plausible that a system of virtual synapses is made which allows the brain to interconnect?

I mean a small spherical radius around the user is enveloped in a signal that allows transmission of mental thought/command. This also allows for interconnection of the brain which allows for some crazy loopy experiences.
