It's in the IS, but it needs to link with Laura, Laura is still the base of the unit. IS frame itself is only an exoskeleton. You need the muscle which initiates motion. So the program goes from IS to puppeting Laura to move the IS.

To put it simply, it fed Laura's emotion, amplify it and SEND IT BACK TO HER BRAIN

No wonder the rage and despair, it sounds like more of a side effect than anything else. Because the purpose of the system is for emulation (the puppeting)

It works similarly to gundam Unicorn's NTD and my Setsuna.

It goes like this:

detection>analysis>data feed to pilot>pilot performs necessary command>unit moves.

Basically the pilot's decision making is bypassed. He/She becomes it. just another cog.

Though ironically Setsuna makes the IS move the body instead :/

I watched the village fort burn, I watched Piedro be reduced to an arm and a leg as bullets the size of his fists tore him to shreds. I had power, I had the IS. The same machines that were sent to raze them to nothing. People... shouldn't hold such dangerous power. Not them, not me. That's why I will destroy everything.
