I'm trying to clarify something is Saeko a junior(2nd year) or a senior(3rd year). Saya and Kouta are sophomore(1st year). Rei would be in the same year if she hadn't been help back. So what about Takashi?

dee32 you are mistaken Rei, Takashi, Saya, and Kouta are all 2nd year students. And Saeko is a 3rd year.

Rei should have been a 3rd year if she wasn't held back.

I went to the HOTD wiki and it has all of them as sophomores.

All of them? Then it would make no sense for Takashi to call Saeko "Busujima-senpai". Clearly she's older than him. Rei most certainly is the same grade as Takashi, Saya & Kouta but that's because she was held back.

Who every wrote the page for was mistaken. When everyone introduces themselves in the office, She says she is from class 3A(Senior class A). Takeshi and Kohta both indicate that there from class 2B(Junior class B).
