I think Hunter X Hunter is pretty underrated. Sure, a fair share of people have heard of it, but it's not popular as the big guns such as Bebop, Evangelion, and Excel Saga. It's made by the same author as Yu Yu Hakusho, and it's an action/adventure series. I don't want to spoil much, all I can say is that it's one of my favs

Sexy Commando, yawara, Cromartie, Onegai Twins, Legend of the Glacatic Heroes, Slam Dunk, Gasaraki, Legend of Black Heaven(highly recommended go rent), and it's not japanese, but prolly the greatest animated film of all time, Wondrful days.
Oh Urda, that's just plain awesome.

I've never seen anyone else suggest it but I'd suggest Star Ocean EX.
It's not as "deep" or complicated as some other animes, but I like it a lot.
