So you have this chaotic evil race who have done nothing but screw you over and kill people. Suddenly, one of them, who appears to be intelligent, says that he wants to stop them by making them intelligent. Thing is, most of the subjects he/she has made intelligent still seems evil, though there are some good examples. Would you agree to help him, or take your chances with fighting something that's stupid evil rather than a possible magnificent bastard?

Genocide Dilemma, nuff said.
It always depend on the situation and morality in-universe. In Ben-10, we took that gamble, if carefully. In a setting as bleak like W40K, you pick that chance, you will be exterminated silly and Gods will laugh at your stupidity. There's always choice in-between, such as some part of those goes heel face turn, causing civil war in the enemy faction. This happens in HALO. It's played for black comedy in TLR Stratos, in the fact that ETX is left alone in earth and even living together with humans but their mad crazy cousins is exterminated. It's pretty much human nature. I guess my choice would be a third option.

Pick the good one an exterminate the rest. However, if it's that bleak and humanity is the bet, then kill em all. Human had caused plenty of predators to go extinct because one or two human has been eaten, because paranoid and vengeful always been our nature.

What if he/she wants to save his entire race and not just let you kill off who you think is unworthy? Do you think the chance for peace with possible Evil Bastards is worth more than killing him and ensuring losses on both sides, but making sure they never gain intelligence to harm you?

Then the fight/war is inevitable.
Again, I'll took the chance if it's possible in universe (as in, logical thing to do and being idealistic), but if there's no hope (and making therm smarter would make humanity extinct/lose), then it's exterminatus in call.

Correction, I already have roughly 9Kwords for chapter 12 alone (and counting, estimation close to 10 or 11 K words), by total whole Ichika's flashback arc would be roughly 20K-24K tops (currently about 14K in total). With me being absent for 4 months, this is not paid off. @ Meister I want to watch it but I got bored quickly when there's too few male character, just like I am with Nanoha now.
