Anime With Multiple Factions/Individuals Facing Each Other
I'm looking for anime with multiple factions/Individuals. By multiple factions/Individuals, I mean a group of people or just one person that is fighting their own cause against multiple other people/factions.
I really enjoy anime that do a threeway (Or more) kind of situation involving confrontations, great dialogue and awesome action between them all. It's always nice when two people are fighting or talking and then a third or forth etc intervene and make things harder for everyone and opens up more opportunities to create certain situations. Here's my anime list if you want to check what i've watched: http://myanimelist.net/animelist/DXMichael

Watch Baccano!. A whole bunch of factions all together on a train, and a few more elsewhere. You won't be disappointed.
From your request, you might enjoy Kurenai, especially episode three. There's a great three-way sequence among the protagonists in that episode. No factions, though, just individuals. There's some factional conflict in Claymore, Noein, and the incompletely subbed Hyouge Mono. Twelve Kingdoms might be another good choice for you and perhaps Kemono no Sou-ja Erin.

A Certain Magical Index has multiple factions all struggling for dominance.
Ranma 1/2 has multiple individuals with different goal, a few times this reasults in a three way (or more) battle. Fullmetal Alchemist has multiple factions. Last Exile is a good suggestion

And I'd also suggest Kyoukaisenjou no Horizon, and Mawaru Penguindrum (Though takes a bit of time to show up in Penguindrum).

I would say that the latter parts of Zeta Gundam fall in line with this, with the AEUG/Titans/Axis three-way conflict. Also backing up the the Baccano suggestion, which was incredibly enjoyable pulp action with neverending groups of people all against each other.

If I got you right then...
I do second Baccano, there is a huge mix of characters who are fighting for their own reason and eventually most of their paths cross. I also second Fate/Zero, that one actually fits your bill perfectly. In a way Mahou Shoujo Madoka★Magica will fit. Main goal is to kill witches yet everyone does it their way and conflict arises. Another truth gets discovered later. Some interesting conversations as well. Don't let cute art deceive you. Mai HiME could fit, especially second part somewhere after episode 16. Though even till then a lot of things happen and new character get involved. Phantom: Requiem for the Phantom on a smaller scale but also fits. A lot of back stabbing and other things happening that greatly effect lives of main characters. and conflicts arise. A bit more childish but you could try Rozen Maiden. This time it is dolls fighting each other, second season is better though since first one is a bit too relaxed. Hope some of these will be to your liking

You definitely need to watch Trinity Blood. Humans, vampires, and the priest and "his" kind. Awesome plot, awesome action; however, the series is a bit dark. A bit of every genre in the series I'd say.
If you're into warring states and factions, check out Sengoku Basara for full on pew pew and action. If you're into action/wars but with a good dialogue and plot, you can check out the the 6-part movie, Broken Blade (Break Blade); though it leaves on a questionable note since the 6th movie is not an ending whatsoever. I don't think there will be a continuation in terms of an animated series, but the manga is still going on afaik. It's a great watch if you got nothing else but be warned, that it just stops at the 6th movie (not an ending).

Texhnolyze certainly has multiple factions... confronting eachother. The focus is on individuals, though, and initially one individual is stirring up trouble among the dominating factions.
