rebellion theme (protagonist and his group overthrowing the ruling power))
Basically that's it. Our protagonist might have this as his opening goal (like Lelouch in Code Geass) or stumble across it accidentally (Guilty Crown, Akame ga Kill), but the general premise is some group of rebels and revolutionaries trying to overthrow the current rulers.

It's more of a coup d'etat than a revolutionary action, but Hyouge Mono presents a (non-canon) plot to assassinate Oda Nobunaga.
Japan's history doesn't have much in the way of revolutionary actions. Most political transitions occurred as the result of conflicts within the elite, not as the result of popular uprisings. Two of the characters in the satirical Oh! Edo Rocket participated in the unsuccessful Osaka Rebellion of 1837, and the story itself focuses on popular opposition to the Tenpou Reforms. Arslan Senki doesn't really portray a rebellion either. Arslan himself is a prince fighting to regain possession of this throne, so again this story falls into the elite-conflict category rather than a popular uprising. I've seen few mentions in anime of the extensive rioting that took place in Japan during the 1960s led by the Communists and other left-wing groups. It's mentioned in passing in Sakamichi no Apollon, and an episode of Bartender shows two leftist filmmakers in later life examining how they have abandoned their ideals in the face of commercial pressures. If anyone knows of an anime that focuses on this period, please mention it here because I'd like to watch it. Anime remains a largely apolitical medium. Partly that reflects its commercial nature, but it also derives, I believe, from Japan's still rather authoritarian political culture. Some anime writers and directors have subversive views that appear from time to time in shows like Kill la Kill or Gatchman Crowds, two works that take on modern-day proto-fascism through comedy. But they are very rare.

Akatsuki no Yona is similar to Arslan Senki
FMA:Brotherhood to an extend, there is pretty much a revolution at the end of the series. Kill la Kill, the majority of rebel grows as it progresses. Koutetsujou no Kabaneri has an arc where one of the characters rebels against higher ups. No 6 if I don't mistake. Senjou no Valkyria is military series.
