My sister really liked Azumanga Daioh, Alice Academy and Yotsuba back when she was around that age,so you may check them out.

She like Shinryaku! Ika Musume recently also

Will third Azumanga Daioh and second Alice Academy and Fruits Basket.

The latter is actually one of my absolute favorite manga ever. Alice Academy is a great story too, and Azumanga Daioh is lighthearted and very engaging!

Shinryaku! Ika Musume is a good choice depending on how you feel about an overly obsessive character (Sanae). The rest of it is safe

Kitchen Princess is a good one! (How could I forget about that one?)

The Cardcaptor Sakura, Kare Kano and even Sailor Moon manga have some fairly "mature" elements in them which might not be to everyone's taste at that age. They are great series to be sure, but not every 12 year old may be interested in some of the mature elements yet. Your call.
