And towards the end, we find out that Ikaruga was a good guy all along, who wanted to make the most out of horrible situation through questionable things. And that by screwing up his plans, everyone will die.

Also, why kill Shogun when you can marry her?

Given how super-traditionalist Muv-Luv Japan is, I doubt that even someone like Shogun gets much to say in her own marriage.

Ikaruga is a bit like Jorhan Stahl from Killzone, just without the raving misanthropy and snark.

Well, if you think about it, Yui's dad NTR'd Heineman when Mira ran off with him.

He's probably taking out decades of anger that Yuuya isn't his son.
