Depicting the hardships of being a hero
Any series.
I think Fate series can fall into this category. Is there anything else? As L7997 it can also be a savior (though a savior is usually a hero) Also I prefer male characters over female, but all suggestions are welcome

omggg go for 12 kingdoms >_< !!!
I loved waver in fate/zero, so if you're looking for a lengthy journey where a character is forced to grow up and take responsibility, then i think this would be a great show for you. then again, i feel 12 kingdoms doesn't exactly depict Heroes. Also, who a hero is, is a bit vague. if you're looking for a show that focuses on a savior, someone who makes sacrifices for peace, then Madoka Magica would fit. |

I know you said male characters but I think Ga-Rei Zero could fit. Kagura is a successor of a great exorcist family and part of organization that fights demons/zombies to protect humanity. As an exorcist and successor she is expected to be able to deal with any type of enemy even if they used to be humans and she has to learn it harsh way.
Psycho-Pass maybe? Heroes have to fight crime while trying to keep their sanity unless they want to be eliminated as well in this world where you are controlled by Psych reading machines. Zetsuen no Tempest - I think it portrays several kinds of heroism and bravery as well as their hardships. Try not to spoil yourself.

Now and Then, Here and There - Pretty much the definition of what your title was. The male lead is a hero inevitably, but he goes through utter hell before he is. He is by no means invincible or infallible - there are things he can't do, people he can't save, promises he can't keep.
Monster - Pursing the ultimate evil when the deck is stacked against you will test the morality and sanity of even the most selfess and determined. Trigun - Comical early then gets quite dark. Lead's determination to never kill anyone has consequences. Le Chevalier D'Eon - Being noble, loyal, chivalrous and just - sometimes those things can't prevent your ideals and beliefs in people and the world from being in vain. But it makes for compelling viewing. All four titles have male leads. Hope you find something you like.

Now and Then, Here and There of course. Madoka Magica essentially has this as a major theme, but the characters are all female. Tokyo ESP (which is coming out next year) also has this as a major theme. Chrome Shelled Regios is an interesting twist on this idea. Neon Genesis Evangelion of course. ("Young boy become a legend!") Tiger & Bunny deals with this a little bit. Martian Successor Nadesico and Occult Academy
