The anime follows the books almost exactly. The only slight differences that I can think of is that Kyons sister didnt go to the remote island in the novels, and Haruhi never played guitar in Live Alive.
Because of bureaucracy on this forum i am unable to give a link to a website within this body of text in which will be able to answer this question in great detail. However, In a nutshell if you are wanting to start from where the anime left off, don't buy The Melancholy, The Boredom, The Sigh or The Disappearance. The reading order is all over the place. It's a novel entitled "There's no Haruhi in my classroom" focusing on a male student who sits in the same spot as Kyon, but there's no Haruhi behind him. He may be a fan of the series, but it has no actual bearing on the Haruhi universe; it's just something cashing in on the franchise at the moment, though given approval by Tanigawa.
