I'm with GVN.Chaos above in that I suspect that was only a dream that didn't actually happen -- or at least, the second part for sure. It wouldn't be so surprising if he grew up and discovered at one point that hanging out with his sister isn't "cool" (that's pretty normal), but I think that was current-day Kirino's attitude infecting his dream.

On the one hand I agree with you, but I think the show was also trying to show why the resulting situation was hard on Kirino. She's a pretty prideful girl used to finding success in everything she does, and though in retrospect she'll see more and more than Kyousuke did her a favour, in the short-term she has to apologize to a lot of different people for failing to live up to their expectations, and also for not doing things properly (staying in touch) while she was gone. The father was all-too-eager to step in and help, but that would just hurt her pride even further. I think that's why Kuroneko and Saori realized that she wasn't herself yet; her impetuous decision to rush home, at Kyousuke's prompting, meant she had to spend a
lot of time lowering her head and apologizing. Something she's not very good at. And on a certain level, she probably feels conflicted about Kyousuke's role in the matter; in her frustration, she may want to blame him, even though he's not really at fault. (Note that Kyousuke half-expected her to blame him and hate him for it, but she didn't.)
Does that totally excuse her attitude? No, of course not. But I think there's more going on then her just being randomly bitchy. Once she's finally done bowing her head to everyone and apologizing and trying to get her life back in order (no longer the superstar with no faults), then she starts to open up again through the gateway they share -- her hobby. Coming to terms with your own limitations in hard, particularly for someone like that at that age.
(Probably worth noting that Kirino doesn't really open up to anyone in her frustration. With friends like Ayase, and all the people at school, she's definitely putting on a front. With her parents, she just wants to do things herself without them babying her. And Kyousuke's left feeling the brunt of her frustration. Her hobby is the closest to her true self, but even there she's sort of running away. Her hobby friends are the one who really see what's going on, but they are just sort of standing back and letting her deal with it (because they know that forcing their way in isn't going to help). Although she definitely knows how to put on an act, she's so fiercely prideful and independent that it's really her biggest weakness. I'm not condoning her actions, but I do think she's a fascinating character.)
