Misaka Mikoto and Horo do not have to be nominated as they are already in the prelim.

You could maybe put the already eligible list directly on the nomination page during the nomination phase. Otherwise, people are never going to get it.

Well, you could have Crisu do some script-fu and have the nomination form itself indicate whether or not a name doesn't need to be nominated.

I think that wouldn't be much effective cause people can write characters names and series name in different ways, they can have some minor error (which the staff could easy notice and still accept the vote), they can even write in different languages and/or alphabets.

We've already had someone want to nominate cross-dressing Hayate in this thread already. So it's likely someone will think that traps are eligible or try Jun Watarase since he turned into a girl once. A lot of people consider traps the same as girls even though that is missing the entire point.
There are even characters like Tsukasa or Seiya who I don't know would be considered eligible or not.
Unless you mean they voted for Light Yagami or something stupid like that in which case they probably think if they vote for boys enough you'll decide to create the IBMT. Or they're just trolls or can't read any of the languages.

Anyway if you put the characters ineligible for nomination on the nomination form page you'll probably get people who didn't read the instructions right thinking "these are the characters you have to vote for" or something. Although you would need to make the ineligible characters list easily accessible or else people will obviously vote for ineligible characters since they're pretty popular (else they wouldn't have gotten where they did.)
Maybe you should have a link to the ineligible characters list instead of having it on the same page. If they're smart enough to click the link they're probably smart enough to not vote for those characters. If they aren't smart enough to check the ineligible characters list then the list would probably just confuse them or something.
