I completely agree with Saikano, Kimi ga, and elfen lied for being really really depressing.
I found the storyline of Basilisk pretty depressing too, even in episode 1. For me, it was a very gritty and realistic depiction of the ninjas, unlike some other anime cough naruto cough. Another series that doesnt usually come to mind as being really depressing is Mai Hime because Spoiler for Mai Hime:

The saddes? You mean the one you really needed a box of tissues for? Or the most depressing?

I would like to say Grave of the Fireflies, because I know from some of my friends that it's the saddest thing ever, but even though I watched it two times, I couldn't stop laughing. Yes, laughing. Don't ask me why. Really.
Anyway. Air had in my opinion the saddest (and confusing) ending ever. Chrno Crusade made me teary too. Kimiga... well, you know. And lastly, Kanon. It didn't have a sad ending, no, but... man, it made me cry like a little baby. Literally. |

Let's see, I found Chrno Crusade to have a bit of a depressing ending, definitely cried around the Makoto parts in Kanon (2006), and got frustrated w/ the characters at all the ups and downs in Hana Yori Dango and Bokura ga Ita.
