Let's see... Samurai Deeper Kyo (i think that's what it's called) is good, with a bit of female nudity here and there, though it is harmless... I don't remember it well though, and only read part of the first one....
There are a couple of very good, beautiful, intricate, bloody ones, but I can't remember their names right now. If you can, just browse around in a bookstore (Borders has some good things).

Blade of the Immortal and Vagabond are both good, but I'm not sure they're what you're looking for. Hunter X Hunter might be closer. It isn't about Ninjas or Samurai, but it's similar to Naruto. It isn't licensed yet as far as I know, but you could always download it.

Vagabond is an ongoing manga written by Takehiko Inoue of Slam Dunk fame. It tells the travels of legendary samurai, Miyamoto Musashi when he was a young man. The story has a serious theme and the fights are rather violent, very unlike Slam Dunk. AFAIK, it has won a number of awards in Japan since it started a few years back.

Tritium-

You can find the English version of Takehiko Inoue's Vagabond here
I highly recommend it.
