I don't want a reboot because of change in publisher and change in artist... I want Season 2...

However I do want the anime-original concept gone somewhat.

What do you mean? Shuffle was a traditional linear story (as opposed to an Omnibus format like Amagami SS), so Infinite Stratos does use the same formula; unless you mean something else.

Shuffle was a VN/Game, so it had multiple possible endings. They just created a new linear ending for the anime. IS is a Light novel, so the story has a linear progression already.

If you mean to say that Is should have the storyline completely changed from the LN, it would depend--it runs the risk of being either much better or much worse than the original LN--and that's assuming Yumizuru will be happy for someone else to write Is for him.
