Spoiler for what it has:

A few scenes from the chapter the OVA was supposed to skips
Like from the manga, summer memories and tidbits.
It also seems like there's a scene that they added which wasn't in the manga.

They really outdid themselves with the OVA's here.

Sayo sitting showing off mad skills with penspinning, while wondering what happens for everyone else in the class.
Chisame is cosdressing at a comiket'a'like with Negigang visiting (along others running into yaoi mags)
Kaede, Mana and the twins go for seeing movies :P
Yue upgraded and thinking about catchphase, supplied by Chamo ... Dark Nodoka joins up creeping out both Yue and Chamo
Chachamaru gets new body.
Makie is having an acrobatics preformence.
Negigang is at a swimming pool
The Hivemind is gangpressing Ako into being more aggressive towards Nagi
Sayo and Zazie is hanging out at the shop (juggleing with 6 waterbottles
Keade and Mana at the movies ... take two
Misora is having dinner at Chao-Bai Ji, having a talk with Satsuki about Negi (i'm fairly certain this is new)
Ayaka and Kotarou's having a fight
Natsumi staking Kotarou seeing how many of the girls he have a good relationship with. (complete with a shout out for the Chupacabra gag in Negima!?)
Negi checks mail and get the mail from Hivemind
Class is gathering for a party
Negigang is packing up for their trip (along others, Konoka and Asuna gangpressing Setsuna into girly clothes which makes Setsuna acting way out of character )
Negi have a talk with Chisame
Negi/Asuna Vs Eva battle, which end up asuna in a tomb of ice
Negigang at the Airport, the rest in Ayaka's private airfield jumping the negiplane :P
Eva and Chachazero having tea at Al's Place
Negigang is about to land in London

I think i've gotten all the parts in the right chronological order

Somewhat disappointing animation at times. They tried to emulate scenes from the manga too accurately, losing quality during some of the calmer scenes.

Not even close, as a number of the events mentioned happen before the badge game at the festival (and hence before Anya arrives).

I think they were summarizing events in the chronological order they occur in in this OAD. The badge game happened in the first OAD if memory serves.

However, in the manga, a number of the events in the third OAV happened before the badge game.

The choice to animate those scens was probably a mix between wanting to have at least one scene with each girl, need to have the scene to understand another (the first "Mana and Kaede going to the cinema" was needed to understand the meaning of the second), maybe trying to give some information that will be needed in the next OVAs.

Another brilliant job by SHAFT on this one. These are some of my favorite chapters from the manga, especially the "What I did for summer vacation" stuff - the bunny photo, the hentai doujins (hey - I've been to Tokyo Big Sight!) Kotarou playing the field, the discount movie admissions, the boob inflation... Just really Akamatsu at his best, and a thoroughly faithful adaptation (finally).

I just caught up with this and #2 (I didn't realize 2 was out until I saw this show up), and my response covers both of them:
