Setsuna was never stated to fight in the Innovator War, the war he fought was something else that was undescribed at the movie novel's epilogue. Based on what 00N says, he came back at a time where civilization is already what it was in the Epilogue, and given he's only coming to see Marina after all this years, it is saying that he came back for the first time only after 50 years and his silver transformation.
Given that humanity seems to be at complete peace with itself by the Epilogue's time with no traditional mobile weapons to speak off, I speculate the war was with another alien race. Ah, reminiscing the good old days.

Hey look, it's Nos!
Well, I reckon given what 00N says to be Setsuna's returning time, it's long after the Innovator War and probably around the era of the Epilogue. And that was an era of peace on Earth with nobody having mobile weapons, where they have become relics and their scraps are historical collection items. So......I'd say say likely against a hostile alien civilization, especially given that humanly is sending voyager ships and all. Running into a hostile civilization doesn't sound impossible.

Another interpretation I hear is that Shirin's and Billy's children (from Klaus and Mehna) fought alongside CB during the war, when Setsuna was away. ... |

Man...I wish they would have taken time to explain what exactly was going on in the epilogue. What were those green trails of light going from the flower, all the way too Earth? So strange...they probably just wanted to mess with us. Put a bunch of crazy shit in inthe last few minutes with no explanation.
It's like they said "HEY LOOK AT ALL THIS CRAZY STUFF WE PUT IN. GOOD LUCK TRYING TO FIGURE IT OUT LOL BYE". |

Not really. There's not much new information anyways I think, at least from whatever translations we were able to get. I'm not sure whether Good Haro worked on the movie novel or not,
I'm always curious on whether Harute's GN Drive got destroyed though. If it was, then it means Celestial Being only have one Original Drive left in their possession. Would be hard to have run with only one Drive, especially given all the times they need to use Large Condensers for most of their machines. Their resources were stretched to the brink as it was and they focused most of what's left on Qan[T]. They'll definitely going to need to change their operational philosophy, at the very least.

At the very least, they'll have time to make more. Pretty much all of Earth's GN-weaponry were thrown at the ELS conflict and their combined forces were pretty decimated in the final battle, IIRC. It'll take time to build that back up.
That said, before then they were only using Gundams that had Large Condensers for power sources for some time now, like the Exia and the Dynames. Those should be enough to deal with non-GN weaponry.
