Well for me its kind of a toss up between Kakashi(not really a lead, but close enough) & Mugen. They both have their own specific qualities.

The protagonist Kouhei from Tsukuyomi Moon Phase... for most of the series, he reacted to events and was pro-active in a way I found believable and compelling. He wasn't a wuss, he was terrified when it was justified, he "manned up" when it was called for.

Gin from Gintama. Not your typical hero. He likes JUMP. He likes nose-picking, which he then rubs the disgusting dry nasal mucus on Kagura's head. He likes sweet stuff. He has ugly permed silver hair. He is lazy. He is childish. He is rude.

But he is also awesome, because at the end of the day, he will be your saviour. Right, Gin-chan?

Gintoki is a good pick. 8D

I also like Niwa Makoto from Denpa Onna and Araragi Koyomi from Bakemonogatari and Nisemonogatari. They are both such likeable characters. =)

Hard to nail down my favorite right here on the spot, but I'll try to list off some great ones and leave it at that.

Spike Spiegel (Cowboy Bebop)

Spike is the epitome of the smooth, cool bad-ass. He's got style, he's got the right attitude and has the moves to back him up in his pursuits. He is incredibly confident, but never comes across as unpleasant or arrogant. Likewise, his smoothness is balanced by a ruggedness that gives him his cool edge. His story arc is one of the greatest I have ever seen, in any medium, and his memorability is off the scale. I hate to be predictable, but there's no denying that Spike is a classic, through and through.

Yuuichi (Kanon 2006) / Tomoya (Clannad)

I group these two lovable leads together because they have quite similar personalities, and find themselves in quite similar situations in their respective series. Both are cool, nice (but not overly so) and are for once actually worthy receivers of the adoration of every single lady in the show. Both boys have a great deal of charm, they're just the kind of guys you'd like to spend quality time with. Tomoya in particular is likely the most relatable character I've seen, immaculately written and with fantastic character development.

Onizuka Eikichi (Great Teacher Onizuka)

Funny, a rugged individualist, edgy and courageous, and although he is a bit of a lecher, he's a moral fountain when it counts. Just about everyone wishes their teacher was a bit more like Onizuka. There just aren't many characters like Onizuka around, and that's a shame, but on the other hand, it's just as well, because it will take a hell of a lot to top this man.

Akagi Shigeru (Akagi)

In fiction, writing a character that's supposed to be powerful and bad-ass is the simplest task in the world. Where the problem kicks in is in making him believable and interesting. Akagi is an amazingly intriguing and bad-ass character. In a gritty, realistic setting, he takes moxie to a whole new level. The way he's portrayed, never showing any of his thoughts, he has an air of mystery to him. It's like he's operating on a different level than us mortals. When he does speak, it's always something ridiculously cool and intimidating. An easy way to put it would be "The Clint Eastwood of anime." And believe me, you gotta work real hard to be compared to that guy.

Kyon (The Melancholy of Suzumiya Haruhi)

You all know this guy. The ultimate snarker, the relatable everyman caught in a world of, let's just say, eccentric, characters. Kyon might be the most usual character in the series by a huge margin, but he's anything but boring. Kyon has a great sense of humor, and hey, standing up to Haruhi really takes some guts.

Batou (Ghost in the Shell)

Although Batou is often overshadowed by the major, he is a force to be reckoned with. Every episode focused on him is fantastic, and through the second movie, Innocence, he gets some much-deserved screen time. He's an intimidating cyborg, and the look of a seasoned, hardened detective. He's actually a very interesting character, and though I don't resent the major her leading role one bit, I'd still watch GitS any day of the week if Batou was the main lead.

Seconding the Katsuragi Keima. As the only god of conquest, he takes up my top slot.

Specially in the manga

Since I like character development, here’s my fave from the top of my head:

Kenshin Himura (Rurouni Kenshin anime & manga):
I like the character much more in the Trust & Betrayal OVA

Kurosawa (Onani Master Kurosawa manga):
He got one of the best character development ever.

Hikaru (Hikaru no Go anime & manga):
he also got good character development and actually very gifted.

Those are not all, of course.
