Is Murasaki's and Shinkuro's relationship that different to that shown in the anime? I always thought of their relationship as that of a father and his daughter.

Brother and sister is more like it, but only from Shinkurou's point of view. In the manga and novel, Murasaki views him as a love interest.

It's kinda like Hayate no Gotoku in some ways

As the limousine pulls in front of the Hozuki residence, Shinkuro gets off giving his words of appreciation to Kiba for giving him a lift. As Shinkuro was about to shut the door, Murasaki calls upon him raising her arms. Shinkuro reaches out and gives her a hug where she passionately rubs her cheeks against Shinkuro’s telling him that she is grateful for picking her up at school.
“Don’t mention it” replies Shinkuro.
Murasaki adds to give her words of gratitude to the Hozukis for their hospitality the last time she visited, and remind Yuuno that just because her breast is big doesn’t mean anything.”
Shinkuro politely tells Murasaki that he will give the message IF possible.
Murasaki kisses Shinkuro on the cheek and returns into the car and tells Kiba to drive in her usual domineering fashion.
Shinkuro thinks to himself that life is interesting full of unexpected turns with his unusual relationships of people through chain of events starting from being abducted at kindergarten leading to his encounter with Juzawa Benika which further lead to Yuuno and Murasaki. Shinkuro considers if the offer from Akuu Shokai may open a new page for him. As he was walking towards the gate he noticed a set of eyes staring at him.
“Yuuno-san, what are you doing?”
Yuuno just tells Shinkuro to follow her to the dojo.
Shinkuro hesitates telling her that he is still not ready when Yuuno cuts him off telling Shinkuro in a stern voice, “Your reply?” and then smiles towards Shinkuro.
Shinkuro realizes that it is no use resisting and answers, “Yes,,,,,, I will comply.”
Yup, life is full of unexpected event right up to the very last minute.

Through the incident with the Kuhoins, learning about their dirty secret, Shinkuro against stern warning by his master not to release the power of the horn till he receives their blessing, used the horn of Hozuki implanted into his right arm prematurely without receiving permission in the fight to free Murasaki from her fate. After the incident he thought he would receive severe punishment from Hosen after he reported his ordeal was instead greeted warmly with laughter. “You are certainly my pride pupil, using it without haste for a girl. That is what makes a MAN. If you didn’t I would have thrown you out.” Hosen continues, “A female is born a female but men needs to make an effort to become one. Shinkuro you just became one. When you can risk you own life to save a female then you should consider yourself a MAN.”
Since grandfather forgave Shinkuro for his act it was not Yuuno’s place to disagree but she made herself clear stating, “When you have immense power then there is a meaning to refrain from using it, Shinkuro-san do you understand? By controlling power and not using it, resisting its temptation will in result in training your inner self. It is the same as a disciplined samurai who does not wield his katana lightly. I am not blaming you for your actions but you should restrain yourself until at least the numbness goes away.”
To train your inner self, I guess that is what I need the most thinks Shinkuro to himself, but he also question himself, if you train your body the result is self revealing through the mirror but how are you able to confirm the result of training your inner self?
Shinkuro reconsiders thinking his immatureness lies in chasing for results.

“Shinkuro-san, is there something bothering you?” Yuuno asks as she pours tea into Shinkuro’s cup.
After a grueling training session Shinkuro, Yuuno and Chizuru nestle inside the kotatsu. As Chizuru busily peals the skin of a tangerine, Shinkuro thinks to himself is it so revealing?
“Does your left arm still hurt? I can get you some medicine.” Yuuno asks not knowing what was bothering him.
Shinkuro assures her that he was fine.
“Then what is bothering you?” frustrated not understanding the problem.
Shinkuro answers that he was just frustrated knowing that he still has a long way to go, not able to discuss his true worries about his future not knowing whether to join an organization in order to follow Jyuzawa’s footsteps knowing Yuuno’s hatred towards Benika Yuuno herself without hesitation will say that the only good thing Benika had ever brought was for her to introduce Shinkuro to Yuuno’s life.
As Shinkuro wrapped within dilemma, Chizuru hands over a cleanly peeled tangerine to Shinkuro. He thanks Chizuru, even though it was his tenth feeling full as Chizuru starts peeling the eleventh.
Yuuno places a cup of tea in front of Shinkuro as she changes the subject asking him if he could come around the Shinto shrine next time.
“Ahh,,, are you talking about the new part time job?” asks Shinkuro hearing from Hosen that Yuuno is working as a part time priestess.
Yuuno tells Shinkuro that she’ll add various “Service” if he drops by.
“Service?” asks Shinkuro not able to grasp what she was aiming for.
Although Shinkuro was thankful towards Yuuno’s invitation he thought it would be wiser if he courteously decline, telling her that he is short to make ends meet this month.
After staring Shinkuro’s face for a while Yuuno starts brooding thinking out loud how she would have been so happy if Shinkuro showed up at her working place, cheering her up telling her that she looks cute in the outfit, how she is doing great at her work place, and then goes on how cold not taking interest towards her. I wonder where that gentle and kind Shinkuro who once followed her like a puppy wherever she had gone went. “Time is certainly cruel isn’t it”, Yuuno makes a remark as she sniffles her noses and buries her head down on the kotatsu in an over acting fashion. ”Shinkuro-san, I might even cry.” Adds Yuuno as the final finishing touch.
Shinkuro understood that he had no way out then to surrender. “I am sorry, I will visit for sure with a gift.”
Yuuno still waiting for something doesn’t answer back.
Not knowing what else is expected, Shinkuro calls out to Yuuno, when Yuuno suddenly ask Shinkuro to say I am very fond.
“What?”
Out of the blues Yuuno makes a requests to Shinkuro “Say that you are very fond of Yuuno-san”.
Shinkuro replies not fully understanding what she was implying, “Ahh, I am very fond of you Yuuno-san”
Yuuno raises her head and stretching her arms in front of her as she states that she can make it through the week with those words alone.
As Shinkuro completely bewildered by Yuuno’s “womanly” mood swings, Chizuru hands Shinkuro his eleventh tangerine.
“Thank you Chizuru, but aren’t you getting a little tied peeling all these tangerines?”
Asks Shinkuro in a desperate but evasive way for Chizuru to stop, but Chizuru replies that it is not a problem and reaches for the twelfth.
As Shinkuro stares half amazed at Chizuru concentration wondering if she is the same at kindergarten, he recalls Murasaki’s request and talks of fond memories concerning parent’s day where Yuuno had participated shouting out to Shinkuro forcing him to raise his hand at each and every class and will clap her hands before the teacher gives his comments resulting to laughter in class.
Shinkuro thinks it would be an interesting experience being on the observing side although he will be a constant target within class being stared at as an relative of the “Kuhoins”.
As Shinkuro takes a sip of tea, Chizuru hands him the twelfth tangerine.
“Ahhh, thank you Chizuru” knowing Chizuru will go on forever, Shinkuro decides to take force placing Chizuru on his shoulders out of reach of the tangerines where Chizuru playfully grabs Shinkuro by his head.
Shinkuro then asks Yuuno if she could come along with him to Murasaki’s parent’s day.
Yuuno caught off guard, confirms his offer asking “Me?” as she points her finger towards herself.
Shinkuro nods, telling her that he’ll probably feel uneasy being stared at alone by class full of other parents.
“Wait a minute, that means,,,” Yuuno thinks for awhile with her eyes closed then continues stating that Shinkuro will play the role of a father while she will being playing the role of a mother.
Shinkuro nods answering that that will be about right.
“That means we will be playing a role as husband and wife!” exclaims Yuuno.
“That is an excellent idea, it can act as an rehearsal and also show Murasaki who’s who.”
“Rehearsal? Who’s what?” Shinkuro not understanding what Yuuno was talking about just mutters as Yuuno becomes delusional with her arms crossed in front of her chest writhing asking herself how she should respond if she was to be addressed ”Mrs.”
Chizuru not understanding her sister’s sudden behavior asks Shinkuro if Yuuno is going to become Shinkuro’s wife. Shinkuro replies “Yeah, as a role anyways”
Yuuno coming back from her dream world, tells Shinkuro that they must do their best showing off how husband and wife should be.
Shinkuro not knowing how to responds just utters out, “ahhhh, yeah.”

We're about finished with chapter two.

OK here is the last part of Chapter two since I had some time.

Spoiler for Chapter two Part Five:

Back at Shinkuro’s room at the Samidare-so that night, a nabe party was taking place with the usual member.
As usual Shinkuro is attending the pot while the other two females shows no interest towards cooking. Tamaki as usual exclaims that she is hungry with a can of beer in one hand while Yamie just stares at the pot waiting patiently sipping hers.
“My dear boy, do you know the saying men should not stand in the kitchen?” asks Yamie.
“Yea~h” answers Shinkuro a little annoyed doing all the cooking as usual.
Yamie replies that that saying was invented after the Meiji era to match the predominance of man over woman ideals of those days. In the Edo period, men sung poems, and were not unfamiliar doing domestic chores.
“Is that a fact,,,,” answers Shinkuro a little fed up when Yamie adds that that is the reason why she will not help.
Knowing Yuuno a female who is about perfect in all domestic chores, Shinkuro held an impression that female older then his age were able to do anything but the two who resides at Samidare-so were completely heretic to him. He knows no one better who fits the description “A person who will not lift a finger” than Yamie.
As the three pokes the nabe at their leisurely pace, a thought occurs on how these two will respond and ask their opinion of the recent offer from Akuu Shokai and explains leaving out the details to Yamie and Tamaki.
The two just answers, if you’re willing we don’t see a problem, without a sense of concern.
Shinkuro shrugs out of disappointment by these two’s lack of interest.
Tamaki nestles her head on Shinkuro’s shoulder now completely drunk tells him that to a person who is not able to accept that pieces will fall into their destined place won’t. Shinkuro asks back “Then are you suggesting that if I think positively that piece will fall into their destined places then they will?”
Tamaki laughs, answering with mockery how should she know.
A little annoyed, Shinkuro brushes aside the new topic at hand from Tamaki with half-hearted replies as he serves pork, tofu and vegetables into Tamaki and Yamie’s individual bowels sprinkling chopped sesame seeds on top. After placing Tamaki’s bowel in front of her who was now wolfing down her portion after grabbing it from Shinkuro he passes her bowel to Yamie as he asks her opinion.
Yamie answers back, “My boy, before I go on I would like to reveal one important thing.”
What is that asks Shinkuro where Yamie replies that she had never done what is called labor.
“Don’t you think that is a little embarrassing?” asks Shinkuro where Yamie not understanding the meaning slants her head sideways answering back that living without working is human’s common desire.
Although Shinkuro can see some aspect from her words he himself cannot imagine himself not doing anything.
As Yamie sips some beer she continues, “ My boy, don’t consult to people something that is important to you.”
“Why is that?” asks Shinkuro.
“Because people takes things more seriously when they figure out themselves then something being pointed out by other people, that is why.”
Yamie puffs out a stack of smoke as she answers and continues as she drops some ash into a tray, “If I were to give you something of a suggestion, it will be find one thing.”
“One thing?” Shinkuro not able to understand the meaning repeats like a parrot.
“Yes that is right. It could be anything, just find one answer. With that you’ll be able to get through about anything.”
An answer? Shinkuro puzzled with a conundrum. Thinking it will be no use asking straight forward but wanting more, Shinkuro asks back, “What was your answer, Yamie-san?” in a desperate attempt to lure more out.
Yamie just smiles back as if she sees right through Shinkuro’s thoughtless plan and answers back “I wonder? If I were able to find it then I may not be here.”
Shinkuro thinks for a moment if she came here like himself escaping from something but figuring out it will be useless to pry anything more, Shinkuro just ruminates the first few words, an answer. With it I’ll be able to get through anything.”

As the nabe party dies out Shinkuro carries out a stoned Tamaki to her own room, he flips out his mobile with Lucy’s business card in his left hand.
Shinkuro recounts the past several days, Ginko the same age as Shinkuro already a renown professional in her trade, Yuuno already accepting her fate as successor of Hosen as the head of a blood stained art of Hozuki-ryu and, Murasaki playing her new role as a daughter of a power family in her new surroundings without a single peep.
Compared to that why am I so squeamish joining an organization, Shinkuro thinks back disgusted with himself. How can I go on in the underworld without being able to make a simple decision like this?
Kuhoin Murasaki was able to go forward, I need to go forward as well.
Shinkuro takes a deep breath and presses the call button.

Well the story picks up speed from here.
I just wanted to elaborate that Shinkuro is not a mindless a$$ jumping into a situation without thinking.
Re-reading this chapter I think there are alot of golden words embedded in this chapter.
Although I hate preaching, there were ones from Ginko, Yuuno, Yamie and even Murasaki, but the one I loved the most was from Hosen,"A female is born a female but men needs to make an effort to become one. "
I also think alot of females will agree with Murasaki's words, "just because her breast is big doesn’t mean anything."

That was really good, I'm really looking forward what kind of events will be the ones that give Shinkurou some determination, and an answer. I usually thought of him as a guy who acted like a robot, but that seems to be about to change.

To actually bring up the past, Shinkurou couldn't help but think of Ginko as despicable. When he was young, Shinkurou felt that "a-girl-but-doesn't-have-breasts" Ginko was a new experience to him, hence he was curious and wanted to touch them.
