Check out Astro Fighter Sunred. It's a very offbeat parody where Super Heroes and Villains are regular Japanese people who do regular things. A large chunk of the cast is part of the Evil organization Florsheim who relentlessly challenges (usually at the local park) and loses to their archenemy Superhero Sunred--who seems to be semi retired and freeloading at his girlfriend's place.

Scrapped Princess--The Peacekeepers
Claymore--The Abyss Ones, "The Organization"
Magic Knights Rayearth--Zagato's Followers, second season has several nations that are more antagonists than villians
Murder Princess--Dr. Akamashi and his creations
Escaflowne--Zaibach (nation)
Fushigi Yugi--Seiryū's Seven

Maybe?
Fate/Stay Night--They aren't working together as much, but the Grail War contains several mage/servant combinations

Wow I'm a huge Tokusatsu fan, so this looks awesome.
