Do you really want to convert the files, or just set the default language to be Japanese? Most player software lets you choose a default language, smplayer for one.

As SeijiSensei already pointed out, SMPlayer has a feature to set default language on all played files. From my understanding, that is what you wanted.

As for the conversion, I do not believe there is a fast way for you to work this out by hand without letting a program do it for you. If you use SMPlayer to convert the files and set the language by default to, say, Japanese, what more are you looking for?
Doing this by yourself will require a lot effort, and it will require you to extract the subtitles from the audio/video file and then readd it later. Which is exactly what you did not want.

Use SMPlayer if you want this done effortlessly. If I got you wrong, please elaborate.

If you are using Haali Media Splitter for the mkv's, you can go into Haali Media Splitter settings and change the priority of the audio streams. Just go to Options > Language > Audio Language priority and type "jpn, eng" (without the quotes, but the comma is still there) into the Value field.

Do you mean hard code it into the video? I'm not sure I understand what you are trying to ask here.
