I am looking for good fantasy anime with mystery, any good suggestions?

Haibane Renmei - mysterious fantasy anime

Mushishi - sort of an anime feudal-Japan X-Files

Witch Hunter Robin - a nice 'secret organization' type fantasy anime with a darkish mysterious atmosphere

Ghost Hunt - anime version of one of those ghost-hunting shows... but better

I already seen ghost hunt and witch hunter, but those are not fantasy though

@shoujoloverguy - I don't think it has a mystery aspect if a character has to choose between two people. That would tag alot of anime with mystery.

RAVE is a shonen adventure fantasy type, with a good deal of mystery behind it.

If you like RAVE then check out Fairy Tail, they both have a portion of mystery (RAVE more than Fairy Tail since the former is finished) and are magic-oriented.
Code GEASS and Death Note are both full of mystery, although the latter probably isn't "fantasy enough for you". Soul Eater plays out the mystery in the second half of the series.

Claymore is an excelent choice for a sci-fi Anime. I only wathced half of it because the blood was too much for me. I like blood, but not that much.
Another one which I mentiond in a diffrent topic is Ghost Hunt.

Hahaha, what? I assume instead of "sci-fi" you meant to say "fantasy". But Claymore (even though it's my favourite anime) is hardly something you'd label mystery. It's a pretty straightforward action anime.

In Bakeneko and its sequel Mononoke, the main character is an apothecary who fights demons. In order to slay each opponent, he must determine the three characteristics that identify the origin of the mononoke.

On a much lighter note, the main character of Yakushiji Ryoko no Kaiki Jikenbo is the head of the "Supernatural Division" of the Tokyo police. Sometimes the show falls too much into the "monster-of-the-week" variety, but the scripts are witty and well-acted by the main couple.

Nijuu Mensou no Musume has more of a science-fiction than a fantasy bent, but often the two aren't that different in anime. The protagonist is an orphaned young heiress who is kidnapped (rescued?) by a mysterious master thief. The series is based on a famous series of Japanese detective novels.

One other sci-fi show that you might find appealing is Dennou Coil. It posits a world where kids wearing special glasses can interact with a virtual world overlaid on the physical one around them. After a young girl dies in a mysterious car crash, some of her friends attempt to determine if problems in the virtual world were the cause of her death.

Finally there's Ghost Hound, an unusual mix of the supernatural, neuroscience, and psychiatry. Three teen boys investigate the death of the main character's sister after both of them were kidnapped some years before. Astral projection plays a big role in this story.
